Ok, I was going to suggest removing and reinstalling the SDK Engine plugin to see if that made a difference.
Edit:Restarting after removal, and install.
Try uninstalling, then removing all folders in Roaming which have jmonkey in it and reinstall. Because that is where the settings are and maybe something is wrong there.
Also you can try to launch from cmd.exe to see if there are and exceptions.
